will the 5401 fit a 2013 Grand Cherokee? I don't believe the side rails are raised.

No, the Snowcat will not fit the Grand Cherokee flush rails.

I was wondering how tall the rack is or how tall it would be on my vehicle because my garage clearance is pretty low.

They are about 7" Taller than your siderails.
